Go to the modify ship menu at a ship builder, go to the ship you want to copy and hold LB and X at the same time. Make a minor adjustment like color change and save. It will have copied the ship to the ship was to the left of it in your ship list. Make sure you have a second, registered ship to be turned into the copy when you start.
I found a solution. Save before modifying. If your ship disappears after. Reload the last save. Switch to another ship and make it home ship. Then modify the ship you wish to.
